Are Your Medications Depleting Your Nutrients? Here's What You Should Know

Reviewed by Aleksandra Morgan, CNP

In functional nutrition, we always look deeper - not just at symptoms, but at root causes. What’s one often-overlooked root cause of fatigue, mood swings, poor digestion, and even hormonal imbalances? Nutrient depletion from common medications.

Whether it’s your statin, birth control pill, reflux medication, or even a round of antibiotics - many standard, doctor-recommended medications can rob your body of the essential nutrients it needs to function well.

Some of the common side effects of these medications are related to nutrient depletion, and can be combatted with a natural approach. Let’s learn more about  how this happens, which nutrients are affected, and what you can do to restore balance naturally.

Statins – Are They Stealing Your Cellular Energy?

Statins work by blocking an enzyme in the liver involved in cholesterol production. That enzyme is also needed to make Coenzyme Q10 (CoQ10) - a nutrient crucial for mitochondrial energy production in every single cell of your body, especially the heart and brain.

Over time, statin users may experience fatigue, brain fog, or even muscle weakness - not always from the drug itself, but from what it depletes.

Common Brands: Lipitor, Crestor, Zocor, prescribed to reduce LDL (“bad”) cholesterol and lower cardiovascular risk.

Nutrients Depleted:

  • CoQ10 – Vital for energy, muscle strength, and heart function
  • Vitamin D – Needed for immunity, hormone balance, and bone health
  • Selenium & Vitamin E – Antioxidants that protect against oxidative damage

If you are on statins, consider supplementing with ubiquinol (the active form of CoQ10) and assessing vitamin D levels regularly. Antioxidant support through whole foods (think nuts, seeds, green tea, and berries) can also help reduce oxidative stress.

Proton Pump Inhibitors (PPIs) – Blocking More Than Acid

Stomach acid isn’t the enemy—it’s essential for breaking down proteins, activating digestive enzymes, and absorbing minerals. When PPIs reduce acid, they also impair nutrient breakdown and absorption, particularly magnesium, calcium, B12, and iron.

Long-term use may increase the risk of nutrient deficiencies, weakened bones, and gut imbalances.

Common Brands: Omeprazole, Pantoprazole, Nexium, prescribed to reduce stomach acid in cases of acid reflux, GERD, or ulcers.

Nutrients Depleted:

  • Magnesium – Needed for over 300 biochemical reactions, including mood, muscle function, and blood sugar regulation
  • Vitamin B12 – Crucial for nerve health, cognition, and red blood cell formation
  • Iron – Key for oxygen transport and energy
  • Calcium – Important for bone health and nerve signaling

Clients experiencing acid reflux may want to address the root causes rather than managing symptoms with these medications. Soothing and supportive herbs like slippery elm, marshmallow root, and DGL (Deglycyrrhizinated Licorice) can help calm irritation, while nutrients like zinc carnosine support mucosal healing. It’s also worth checking B12 levels, especially in older adults. CYTO-MATRIX GI-SOOTHE combines three demulcent herbs, including potent extracts of DGL, slippery elm, marshmallow root to soothe and protect the digestive tract lining. It’s ideal for relieving inflammation and irritation associated with conditions like gastritis, reflux, and IBS, and for guarding against damage from anti-inflammatory medications.

Antibiotics – Saving Lives, But Wiping Out the Gut

Antibiotics aren’t selective - they wipe out both harmful and beneficial bacteria, which compromises the microbiome. A healthy gut microbiome helps produce B vitamins, metabolize vitamin K2, regulate inflammation, and support immune health.

After antibiotics, it can take weeks or months for the microbiome to recover—unless you actively rebuild it.

Nutrients Affected:

  • Probiotics (Lactobacillus, Bifidobacteria) - Key for digestion, detox, and immune resilience, consider NFH Probio SAP
  • B Vitamins (B2, B6, B12, Folate) – Involved in energy, brain function, and methylation
  • Vitamin K2 – Essential for directing calcium to bones and away from arteries

After antibiotics, use a targeted probiotic (multiple strains + prebiotics), increase fermented foods (sauerkraut, kefir, miso), and consider a methylated B-complex to support energy and detox. Gut healing nutrients like L-glutamine, collagen, or aloe vera can also be helpful.

The Birth Control Pill – A Hidden Nutrient Drainer

The birth control pill is commonly prescribed for contraception, and to treat acne, irregular periods, PCOS, or hormonal imbalance. While it may offer hormonal balance and other benefits, the pill also depletes several vitamins and minerals that are crucial for mood, detox, and metabolic function.

Oral contraceptives place an extra burden on the liver (detox pathway), increase inflammation markers, and can create imbalances in the gut microbiome - making nutrient absorption even harder over time.

Nutrients Depleted:

  • B Vitamins (B2, B6, B12, Folate) – Needed for methylation, neurotransmitters, and hormone clearance
  • Magnesium – For mood regulation, sleep, and blood sugar balance
  • Zinc – Immune support, skin health, and reproductive function
  • Vitamin C & E – Antioxidants that buffer oxidative stress from hormones
  • Selenium – Crucial for thyroid health and estrogen detox

We recommend that long-term birth-control users get periodic blood tests with their doctor, looking for nutrient deficiencies like B12, folate, and vitamin D.  Try a methylated multi (active B forms such as CanPrev BioActive B), and support the liver with cruciferous vegetables, milk thistle, and lemon water. Zinc-rich foods like pumpkin seeds and red meat can help offset zinc depletion, and magnesium bisglycinate is often a game-changer supplement for women on the pill in terms of energy and sleep quality.

If you’re taking one (or more) of these medications and feeling “off” - low energy, mood swings, poor sleep, skin issues, digestion concerns - nutrient depletion might be at the root.

From a functional nutrition perspective, we don’t just treat symptoms - we look at interactions, depletions, and systems. Supporting the body while on medication is not only possible - it’s essential for long-term wellness.
